El Colegio Mayor de San Ildefonso, dueño de rentas y edificios, tenía a la Universidad como su complemento académico por lo que el Rector era común para ambas instituciones, y le acompañaban en el gobierno del Colegio tres Consiliarios colegiales y en el de la Universidad dos consiliarios miembros del Claustro. El Colegio Mayor era regido por una Capilla y la Universidad por un Claustro. Y así el Colegio de San Ildefonso era el único Mayor de Alcalá y formaba la Universidad en unión de los Colegios Menores.
